Cytoscape 2.8: new features for data integration and network visualization

Cytoscape 2.8 introduces two new features: Custom Node Graphics and Attribute Equations, which enhance data integration and visualization. Custom Node Graphics allow images to be projected onto nodes, including dynamically generated or remote images. Attribute Equations provide spreadsheet-like functionality, enabling dynamic computation of attribute values based on other attributes and network properties. Cytoscape is a desktop Java application under the LGPL license, available for download from http://cytoscape.org. It is a standard tool for integrated analysis and visualization of biological networks. Its central principle is a network graph, with biological entities as nodes and interactions as edges. Data are integrated using attributes that map nodes or edges to specific values. Version 2.8 improves data integration and visualization. Custom Node Graphics allow non-programmers to map images to nodes via the GUI. Attribute Equations enable advanced data transformation and combination within Cytoscape. These features allow expressing relationships between data sets while visualizing integrated results. Custom node graphics enable rich, multivariate visualizations, including shading and highlights. Attribute Equations simplify data analysis by allowing direct manipulation and complex analysis through various functions. Examples include conditionals, list manipulation, and mathematical transformations. A Formula Builder assists in constructing valid formulas, and a public API allows custom functions. An example integrates protein interaction networks with visualizations of known protein structures by generating URLs for 3D protein images. Another example uses the GoogleChartFunctions plugin to generate line chart images from time course data. These features enable rich visualizations of data within large networks.
